my first two guesses is the air filter is more plugged than you think, or there is gas in the oil and with the air filter on it restricts flow enough to pull the fumes out of the breather causing a rich run issue.

But is the filter good ?
Lots of air filters out there that failed quality control but seem to get diverted on the way to the furnace and end up on evilpay Ammozone .
To be of any use we need the brand & model numbers off the engine otherwise we are just guessing and at best provide generic information.
Next "Bad" is not much help

I can find a 13A877BT066 and a 13A879BT066 sure you have not misread the tag ?
And you are yet to define what you mean buy running bad
Also you have not answered the question as to the origin of the air filter
Finally did it just start to "run bad" and got better when you removed the old air filter & continues to "run bad" when you put the new filter in ?
Remember we are not there so the only thing we have to go on is what you type.
Which quite frankly right now makes less than no sense.
