Replacing a courage with command

CRAFTSMAN ZTR with 20hp courage wanting to replace with command only question I got is the courage exhaust is mounted on (R) top rear of engine as this command exhaust is on the bottom front. Is that going to be a problem? And what other issues could I run into? Wiring etc?
 
My Deere has the Command engine in it. The only thing about it is the exhaust gets red hot at times. Mine, I'm looking to do a valve job and move the exhaust to a stack configuration.
