When buying a second hand engine can you use any engine in any similar mower even if it is a totally different make and model? I'm aware that some modifications would have to be made if it could.
Yes you could... BUT the more similar, the replacement engine, the easier, and usually cheaper the swap.

Crankshaft size may be one of the main things you will want to check out.

what its for a lawnmower or a lawn tractor ....If its a lawnmower some had long shaft and short shaft crank shafts and some had the motor sitting with the spark facing forward some had them facing back...If its a lawn tractor as stated above the crank shaft size is an issue and so is the pulleys some are shorter and the DIA is diff ..Some of them had a tapered shaft some had a large shaft some had a key way all the way up some dont and sometimes the cables wont match up to the carb nether will some of the wiring .I know i am forgetting a few other things but this is just a few things to consider ..Its easier to find a motor that will bolt on with out any trouble ...
