My brother-in-law’s Kubota GR 2020 is cutting grass, but not throwing it into the grass catcher. He said he ran over one of his dog’s Kong toys before this started. What could have been damaged to cause this?

Clear the mower deck.....Check belt tension ..If needed pull the Mower Deck , stand up on end and check all of the blades and rotating tension...Clear loss of blade RPM's....
