What model engine?

It sounds like you have a "tri-circuit" alternator. The red wire is for the battery charge. The white wire is for lighting.

The white wire would be if you had lights. If you don't you can just leave it disconnected.

Are the wires before, or after the voltage regulator? I am thinking there should be a yellow wire there somewhere.

You "DON"T connect the red wire to the battery! Your alternator produces AC voltage and your battery is DC voltage. You must have a regulator or a simple diode which allows the current to flow only ONE direction (so the current does not go back from your battery and into your alternator stator) therefore producing synthetic DC voltage. (AC voltage + and - goes both directions)
